When Kate's comment was cut off and her body stiffened, everything in Phoebe stiffened with her in empathy. She might not have any idea what is truly going on, on the screen but she understands the emotion. There were so many times that she thought the same thing with Cole. That she instantly defended him, knowing that there was something else that would explain his actions. Phoebe wouldn't say that she was never wrong about him but she rarely was.
She also trusted Kate's instincts to know her people. If her gut told her that it was some kind of trick, then it was.
